About your reply though that "it doesn't change anything configuration wise, but HCW is just resetting the feature list to last run selected options" = this is NOT true based on experience in our environment. As per HCW logs HCW takes a note of current Features list in Get-HybridConfiguration and CentralizedTransport is listed in it
[Client=UX, Thread=1] Updating Hybrid Features from 'FreeBusy, MoveMailbox, Mailtips, MessageTracking, OwaRedirection, OnlineArchive, SecureMail, CentralizedTransport, Photos'
then at the end of log when new HCW is done running, it lists Features list as below, CentralizedTransport is missing in this list

So clearly new HCW is making change in the Get-HybridConfiguration even when none of the checkboxes are selected, so that "caution" message in the new HCW wizard is quite misleading. As a customer I can agree that there is no visible or effective impact that I could notice and our centralized mail-flow continued to work even after above change BUT why Get-HybridConfiguration Features list is being overwritten? are there any silent impacts/future impacts this could cause that as a customer we don't know? This is where I would expect MS to comment or fix the new HCW tool please.
Also in our case we always had centralized mail-flow configured so that 'resetting the feature list to last run selected options' doesn't seem to apply too.
About your other answer 'To disable CMT, you just need to select all 4 connectors and deselect CMT, that should do the trick.' = I am afraid this trick does NOT exists (at least with the new HCW version that I tested), because in the new HCW wizard you cannot select just the 4 checkboxes for connectors and leave the CMT one unchecked. If you run the new HCW and select first 2 connector checkboxes you will notice CMT automatically gets checked and you cannot uncheck it, if you do it will also uncheck first 2 connector boxes.
