As soon as I saw your subject line, my mind went to the status of your Yammer (Engage) network. One of the prerequisites to being in Native Mode is the Yammer network consolidation. If you have multiple domains in your Yammer network, you may have to go through a network consolidation in the Yammer admin center.
Once your networks are consolidated and you take care of the other prerequisites, you will be eligible to start your Native Mode migration. Native Mode is the state you want your network to be in. Otherwise, users might have different experiences.
When you consolidate your Yammer networks, make sure you're signed in with an account that's in your primary domain. If you perform the consolidation with a secondary domain account, it could cause problems that would require help from Microsoft to resolve.
