Hello - were you able to resolve this issue? Also, when troubleshooting, did you check whether that user had a profile in the site collection's User Information List? Maybe more than one? Mismatches between a profile stored in the site collection and updated profile information in AD can prevent a user from accessing that site collection.
In the end, Microsoft did something on the back end to fix the problem. The user did not have a profile in the site collection.
